NGS Data Analysis for Animal Diagnostics

Ready-to-Run Pipelines

For validated, pre-configured workflows.

At BASE₂BIO, ready-to-run NGS data analysis pipelines for poultry and livestock disease diagnosis are at the heart of what we do. We help you accelerate diagnostic turnarounds using established workflows built on industry best practices and over eight years of optimization. Our custom-branded reports are intuitive, easy to navigate, and tailored for both veterinarians and researchers. Our pipelines provide reliable, well-tested analysis, so you spend less time processing data and more time advancing research, improving animal health, and delivering better outcomes for the animal health industry.

Custom Analysis

For tailored analyses and specialized research needs

For projects requiring a specialized approach, BASE₂BIO offers consultant services tailored to your unique situation. This process begins with an initial meeting to understand your data, research goals, and reporting needs. It also includes access to expert guidance in understanding your results.

FAQS

What pipelines are currently available?

Our validated pipelines for for poultry and livestock are actively used by diagnostic laboratories, commercial organizations, and research partners to analyze sequencing data quickly, consistently, and at scale. Click here to learn more about our state-of-the-art pipelines or to see our currently available curated modules.

What is the Hybrid Pipeline Philosophy?

Our hybrid analysis philosophy combines the breadth of untargeted metagenomic sequencing with the precision of curated, organism-specific analyses. Every sample is first evaluated using comprehensive untargeted workflows to characterize the complete microbial population. When pathogens or organisms of interest are detected, our curated taxon-specific modules perform deeper analyses—including phylogenetic characterization, variant analysis, antimicrobial resistance profiling (where applicable), and other organism-specific investigations—to provide a higher level of confidence and biological interpretation. What makes your data analysis and reports unique?

BASE₂BIO integrates machine learning models into its analysis platform to further enhance diagnostic interpretation. By combining advanced computational methods with curated biological data, these models help prioritize findings, improve confidence in results, and provide meaningful decision support as sequencing technologies and diagnostic applications continue to evolve. In addition, our extensive experience in animal health enables us to deliver more targeted, biologically relevant, and informative analyses.

What is the turnaround time from upload to reports received?

From uploading your raw data to our secure site and emailing a completed dataset to receiving your reports, the turnaround time for the production workflows (not the custom developed workflows) is 1-2 business days, with many analyses completed even sooner.

What is the advantage of using metagenomics or non-targeted sequencing in diagnostics?

Through the use of metagenomic sequencing and data analysis, you are able to identfy known pathogens while also detecting unexpected, emerging, or novel microbial agents through this non-targeted analysis. See a sample metagenomics report.

Why do the curated databases make a difference?

Host-specific and organism-specific databases, continuously maintained by our team, improve analytical accuracy while reducing background noise and simplifying interpretation.

What can I expect to see when I receive my reports?

Our reports provide multiple levels of detail—from an overall summary page to in-depth sequence data, phylogenetic analyses, variant information, antimicrobial resistance results, and downloadable supporting data for advanced users. Learn more about our reports.

Can our laboratory or institution have reports branded with our own logo?

Yes. For high-volume diagnostic laboratories and institutions, BASE₂BIO offers custom-branded reports that can be personalized with your organization’s logo. This allows you to provide professional diagnostic reports to your customers while maintaining your own branding. Branded reports are available upon request.

What types of sequencing platforms do you accept?

All sequencing platforms (long and short read)

Who owns the data that I provide to BASE₂BIO for the analysis?

The data is belongs to you, we will only use it for research and development purposes. We can remove it at your request.

How long do you retain sequencing data?

BASE₂BIO retains sequencing data indefinitely, allowing you to access your data whenever needed for future review, reanalysis, or reference.

What are the advantages of outsourcing my bioinformatics?

Scale and Pipeline maintenance. Automated, standardized workflows eliminate the need for extensive in-house bioinformatics expertise while providing consistent, reproducible analyses across projects of any size. Additionally, our pipelines are regularly updated with new reference databases, analytical methods, curated modules, and machine learning enhancements, allowing customers to benefit from ongoing improvements without maintaining their own infrastructure.

What does it look like to get started with BASE₂BIO‘s services?

Begin by filling out our Contact Form and provide us information on what services you are interested or any questions you may have. Once this has been completed, a member of our team will reach out to you to answer your questions or to set up an initial meeting. Depending on the services you are seeking, we will then set up an account for you so that you can immediately begin to upload your raw data. At this time you will also receive instructions and a dataset table that will need to be completed with the data upload. Upon receiving all this information you can expect to receive your report within 24-48 hours. You will be contacted directly by one of our team members throughout the process so that you are aware of what is needed and what to expect.
